T56 Quicktime bellhousing??

Everything went fairly smooth on my t56 swap except for a few hickups...
I have to pull the trans out because I think an oil leak has gotten to the clutch causing it to slip horribly... aside from that, I sometimes get a grinding/scratching/vibrating noise during gear changes. It only happens when the clutch is depressed. I can be sitting at a light with the car in gear and clutch in and it will randomly start making the sound until i let the clutch out. does not do it all the time either. Will also happen just changing gears casually. Does it in all gears at all speeds.
I did not index my Quicktime SBC to T56 bellhousing. I just put regular 0 offset dowels in the block. I also used a regular bronze pilot bushing.
So my question is, do you generally have to index these bellhousings? I guess I will see when I pull it if my bushing is all torn up but Id like to know what I could be in for before I pull it. Indexing these seems like a PITA

SBC 2pc rms
Quicktime SBC to LS T56
SBC-muncie flywheel
SBC-muncie centerforce clutch
LS1 GTO T56
GMPP hydro-throwout bearing
 
Yes all those aftermarket ones have to be checked. May be a bad th throwout bearing
